Sensitivity Analysis of Stochastic Models of Bistable Biochemical Reactions
Sensitivity Analysis (SA) provides techniques which can be used to identify the parameters which have the greatest influence on the results obtained from a model. Classical SA methods apply to deterministic simulations of ODE models. We extend these to stochastic simulations and consider the analysis of models with bifurcation points and bistable behaviour. We consider local, global and screeni...
متن کاملInteraction Models for Biochemical Reactions
This paper presents a stochastic modelling framework for complex biochemical reaction networks from a component-based perspective. Our approach takes into account the discrete character of quantities of participating entities (i.e. the individual populations of the involved chemical species) and the inherent probabilistic nature of microscopic molecular collisions. We collect all instances of o...
متن کاملIdentification in models of biochemical reactions
We introduce, analyze, and implement a new method for parameter identification for system of ordinary differential equations that are used to model sets of biochemical reactions. Our method relies on the integral formulation of the ODE system and a method of linear least squares applied to the integral equations. Certain variants of this method are also introduced in this paper.
متن کاملAutomatic analysis of computation in biochemical reactions
We propose a modeling and analysis method for biochemical reactions based on finite state automata. This is a completely different approach compared to traditional modeling of reactions by differential equations. Our method aims to explore the algebraic structure behind chemical reactions using automatically generated coordinate systems. In this paper we briefly summarize the underlying mathema...
متن کاملTowards a Logical Analysis of Biochemical Reactions
Suppose one is given a (incomplete) specification of a set of interacting reactions. We would use this set of formulas as the background theory T . Suppose additionally, that a number of observations are made referring to reactions known to have occurred, or compounds known to be available for participation in a reaction, etc. Let α denote the formula representing these observations. Generally,...
